Some box set's contain very good storys and are logicaly connected serials, Beneath the Surface (The Silurians, The Sea Devils, Warriors of the Deep) the Peladon boxset (Curse of Peladon, Monster of Peladon) and The Mara Tales( Kinda, Snakedance) are all great editions.
Beneath the Surface and Bred For War were the two that I went for first(after the New Beginnings boxset) for just the reason you mentioned.

I love the way the boxsets are connected. I'm pretty much researching all the sets right now trying to decide what to order next. I usually get two at a time. I am getting Trial of a Timelod.(great features, fairly cool stories and a complete series)

I just wish there was a good classic Cybermen boxset.
